Was it because MJ failed to comply on court with gamblers? I personally doubt it. Nevertheless, Jordan and his father ran with a questionable crowd for years, the elder Jordan having narrowly escaped jail time over an embezzlement charge in the mid-'80s.
I do think it could have been tied to organized gambling, just in a different way. As the Orange County Register wrote, the surest and most vicious way to hurt Michael was through his father.
Jordan was his father in many ways. The two had an esp close relationship. The idea that James Jordan may have paid the ultimate price for Michael's sins could have haunted MJ to the point of walking away from the game.
